Its been stated that GI Joe and Cobra will come into existence due to the presence of Transformers on Earth, but whether that's just a one-time event and then Joes and Transformers go off to separate parts of the universe, or if they'll be more integrated remains to be seen.

Although I do think that the Joe series will likely bring in additional connections, given that the Ark and Starscream appear on various covers and CC's pistol looks eerily similar to a certain 'con commander.

Given GI Joe/Cobra aren't out yet, nobody can really say how it's going to interact with the rest of the EU, but so far the only direct connection we've seen is a character met in Void Rivals #1 goes on to do something important in Transformers #1. Everything else is just "Here's this TF character in Void Rivals"
We're not even six issues into this shared universe yet, though, so we'll see how it progresses.

You can, but you don't have to. It is set up so that you don't have to follow every thing in order to read any of the series. If you want to just read G.i. Joe, you can, if you want to just read transformers you can. If you want to read everything (like me) then I would read the series in publication order. Fox masked Foot Clan ninja ladies? Why does everyone wear these masks when we know already they look like humans underneath. Is it because this is easier to draw than faces for the artist?
