I downloaded the comic book reader called ‘YAC Reader’ because I was told it was one of the better ones to read comics on. It works great with both CBR and CBZ files but not PDF since managing those files can sometimes slow things down on YAC Reader. I don’t know if PDF comic files read on Adobe is just as good as CBR/CBZ on a comic book reader. But it seems CBR/CBZ is a more popular choice for comic readers based on what I’ve been googling, and also, it seems like it’s here to stay and cross compatible with other platforms.
The humble bundle is great but it was missing a few key issues I was hoping to get. Luckily I found a site with those issues I could fill in the blanks with.
Now that I have everything, it's just a matter of finding the time to read the story arcs.

I've become a fan of ComiCat, which organizes files on virtual shelves where you can see the covers of the books as you peruse them. Not for everyone, I'm sure, but I enjoy the interface.

I've done Humble Bundle offers for a few years now (going back to December, 2014). So far as I can tell, everything still works, and the links don't ever expire (there are exceptions, but these are clearly stated, and tend to be more in the line of bonuses that weren't really part of the main offer. I wouldn't worry about that). But what oxidative says about not being able to promise that Humble Bundle will be around forever is ALWAYS good advice about depending on online storage.

Theoretically you are assuming correctly. However, I can't promise that Humble Bundle will be around forever so if you are truly concerned about which file to get, then you probably want to get everything you can now. All the files in CBZ format only take up about 3GB of space.

Regarding the formats, are you telling me that if I ever want a new format, I just go back to the link that was sent to me via email, and I do it all again? Doesn’t the link expire at some point? How can I be sure Humble won’t delete some or all of those files in 1yr, 3yrs, etc? Maybe I should just download them all 3 times now – all in different formats.

You can download the files in any format you want whenever you want as many times as you want, as far as I can tell. Word of warning: if you choose the link to download everything at once, you probably won't download everything at once due to your browser freaking out at downloading 85 files at once. Make sure you get 85 files (if you paid for everything).

This will be my first time buying digital comics, so I have a couple questions if anyone can help me:
1. I just downloaded YAC Reader for my Mac. When I go download the Humble Bundle TF comic files, do they ask me which format I want them in? Can I only pick one? If so, what would be best for viewing on my desktop Mac: PDF, ePub, CBR/CBZ ?
2. What happens if one day I want to read these comics on another device…will what I downloaded for my Mac work for my phone, tablet, etc?
And I have one general question…
what do you think the chances are of IDW/Humble Bundle releasing another bundle, but this time featuring the comic issues that were not included with this one? There are some pretty big titles not on the list that tie into large story arcs, like Revolutionaries and Revolution:Heroes, as well as some Spotlight volumes.

Given what IDW did with their storytelling, I don't think chronological order (if, by that, you mean from the earliest portions of the TF universe through to their present, as opposed to publication order) is actually a very good way to understand these stories. I'm sure if you want the challenge of it all, there are links out there, but I think one actually does themselves a disservice by going this route.
