Lego minifigs are a bit different since most of them are simply repaints. These new molds in the TR box sets are just that, all new molds. Therefore expensive to produce and, with zero repaint potential and no similar size /class retail space, difficult to recoup investment and R&D costs. They are perfect for an exclusive boxset.

It's the Lego mini-figure approach. Not everyone wants Velma from Scooby-Doo, but many that do REALLY do, and will be asked to pay for a huge haunted mansion set to get one.

With the eclectic mix of what people want, I don't think anyone will have much problem selling anything they don't want out of the box sets. I'll probably sell off G2 Prime myself, as I have no interest in G2 versions of anything.
I'll probably just keep Hasbro PMOP to be that figure, and I'll use this for Apex Armor/Godbomber Ginrai.

I came to the same essential conclusion but kind of backwards: they aren't sure if the clones will move at retail, so they're burying them in the box sets to hedge against them not being popular (I should note here that I don't think Hasbro is amazing at knowing which figures will or won't sell or move a box set)

My inner cynic came to the same conclusion. Those box sets consist mostly of repaints, Hasbro needed some incentive to get fans who don't want yet another PMOP to buy the set.

I looked it up and all the Combiner Wars Aerialbots have been repainted into Decepticons and Predacons so technically it is possible to build an evil Superion if you wanted to.
Cyclonus and Sea Clamp were made from the Silverbolt mold.
Thrust, Terrorsaur, and Fractyl were made from the Air Raid mold. (There's also a Hydra using that mold in a comic but there isn't actually a physical toy of Hydra.)
Blast Off and Needlenose were made from the Fireflight mold.
Cicadacon, Windsweeper, and Starscream were made from the Skydive mold.
Vortex was made from the Alpha Bravo mold. (I don't recall any helicopters coming with the Broadside mold but I haven't really gotten a good look at them. I just heard they were based on the Combiner Wars Aerialbots.)
Viper was made from Powerglide. (I don't think he was included with the five but considering I don't think there's a helicopter he's the only other jet in the CW group.)
So wanna build an evil Superion, just pick your favorite of Each mold. Or multiples of the same mold if you're looking at limbs and build one any way you want. I'd like to imagine, since they are the same molds, that the black jets with Tidal Wave could be any of these guys.
Alternatively I do kind of like the idea of them being Mini-cons. Aside from the Dark Star Saber Mini-cons the most obvious one is Ramjet, the Mini-con that actually came with the original Tidal Wave. Plus the Air Military Mini-con team. I don't think Sonar really fits because he's a shuttle not a jet. I'm also going to cross off Thunderwing because no Stealth Bombers. I think that leaves Ramjet, Runway, Jetstorm, Gunbarrel, and Terradive as the five Mini-con's who most resemble those little jets that come with Tidal Wave. Gunbarrel is a bit of a stretch I think but he's closer to looking like the Aerialbots than a Shuttle or Stealth Bomber.
