The remastering into HD just brings out colors more, especially in animation, and in this case revealing Hot Rod to have that more noticeable magenta look. But that color was always being used, and even in old untouched footage for many scenes you can see it's that color, granted it is a shade of red and not actually pink like some claim but he was definitely never intended to be a true red like Optimus is.
And no that didn't match his original G1 toy, either, but remember that in this case, Floro Dery designed the movie characters before the toys, so it could be argued that the designers at Takara got it wrong when they designed the prototype and Hasbro didn't care enough to fix it for the final release.

I read something about it years ago saying why later DVD releases came out looking a different color than what was originally intended. Hot Rod was the main example used. It was like 15 years ago so I don't even remember what the source was, but it was a trustworthy one and not just some fan online speculating. Hot Rod was a brighter hot red (I guess you could say pinker but that's a stretch) than guys like Ironhide and Optimus but I can tell you for a fact in theaters back in 87 he wasn't pink or purple at all, plus they designed those cartoons after the toys, and both Hot Rod and Rodimus were red toys.
On the latest TFTM releases Hot Rod looks outright pinkish-purple.
But yeah obviously his color was always a bit different from other red characters or they'd be pink-purple too now.

Pretty sure Hot Rod was always a bit pinker even in the original theatrical film, it's not something that they changed just for the DVD. Rodimus Prime was a darker red in Season 3, though, which is what MP-9's colors are based on.

Most people wouldn't go by the comic colours either. The majority would go by the toy or tv colours due to the available of both in their market areas (the comics are very US/UK market based).
But I do think myself that MTMTE colouring for him is too purple…

Oh okay, well I never read many of the old marvel comics but they did a lot of character colors different from the toys, show, and movies, so I generally don't go by that when thinking of a characters basic color scheme.

A couple of (awesome) things:
1.) Cyclonus is in the exact same spot as on the original. Ha!
2.) Megatron is taking Galvatron's spot (Whirl is taking Scourge's, which is great, considering his old "Sweep Collection")
3.) Hot Rod and Ultra Magnus have swapped spots, with Rodimus taking center stage and Magnus driving off to the right.
4.) Nautica has Arcee's old spot.
5.) Drift (who usually uses a sword) has taken Springer's (who usually uses a sword).
6.) Rachet has taken Kup's place as cantankerous old coot.
7.) Swerve is in Wheelie's spot as "Small comic relief character".
The only one that actually seems odd is Rewind taking Blurr's spot. I mean, they're both famous for saying a lot out loud, but that's more of Rewind's old G1 persona than the MTMTE rendition…
Also, bizarrely, Brainstorm has taken the place of the Autobot Shuttle.

Hot Rod/Rodimus has been coloured magenta in the Marvel UK stories, marvel US stories and Generation 2 comics. He has never been this colour in the cartoons however. I think his original movie designs had that colour mentioned (which would have been used for the comics) but was changed.

Nautica's face not repaired huh. So a) she wanted to keep it that way (upset about Skids?) b) haven't had time to repair it yet or c) don't have materials to repair (seems unlikely).
